Brown Stains

Hey everybody, I have an issue. A few days ago I washed my boat, cleaning it up for the first time real good since I have gotten it. I was able to be most of the brown stains out of the paint using bleach and water, and for the ones that wouldn't come out I used rubbing compound. After all that was done I waxed the entire boat and left it sitting under a tree while I cleaned the cover. Since all that I have became really busy and wasn't able to move the boat or put the cover on it. Now, only after two days the tree has put stains on it, and I did the wet finger test and I didn't rub off. Is there an easier way to remove and prevent these stains?
